The logic behind this is implied on the first episode, and a little in the next ones: an angel has a extremely strong AT-field, but it's not some impenetrable barrier than can only be cancelled by another one of the same magnitude. The fact that an EVA can disable an Angel's AT-Field with its own, isn't a guarantee that it'll happen 100% of the time, it needs a really good sync rate, and even some combined efforts (It took all three units to defeat sahaquiel).
